I see that there is command line FFMpeg, is there anyway to add command line MKVToolNix?

Please open a support ticket from your client area, requesting the installation of MKVToolNix to your seedbox.
However, you must also provide the reason you want it. If you are thinking of transcoding, this is strictly forbidden on our seedboxes, according to our ToS .
